Spoilers!
Ok, in T3, when the T-X first arrives in present day, she sets out to kill John Connors future Leiutenants, and kills Jose Barera and the brother/sister duo, im assuming she kills the rest as well, but they are the only ones we see,
How could they become future leiutenants when they are killed in present day? By killing them in the present day, they wouldnt be around in the future, and that would in turn cause the TX to not have that objective upon arriving in present day.
Anyone understand what im saying?

My guess is that John Conner is all that really matters. If the T-X killed off all of his originals lieutenants, then I would assume he and Kate Brewster would find new ones.
Only my opinion...I'm sure I will be proven wrong later.

It's assumed that in that future, the T-X was not sent back into the past to kill the lieutenants. The same goes for the rest of the series. It all revolves around alternate pasts and futures. That's quite a stretch, I'm sure, as it creates a paradox in many instances. Such is the way with time travel in sci-fi movies. You have to assume that there are multiple futures and pasts, and in this particular future, the lieutenants were around. So, SkyNet sends the T-X into that alternate future's past in order to rewrite the past. If it succeeds, then that altered past would become an altered future. Quite a stretch, since when you think about it, as what would happen in the original future where the lieutenants were around and the T-X that was sent to the past succeeded, what would happen in the original future that would cause SkyNet to win?

I'm also wondering how they figured out time travel. The machines have obviously sent back through time, so they must know how time travel works, so couldnt the good one just take John Connor and go back to the future with him, ensuring his saftey and ultimately bringing him directly into his role as leader? Or is it like a 'we can only go back, we cant go forward' type thing?

Exactly what I was going to say. There are alternate futures and pasts, so SkyNet simply sent out the TX to kill his future liutenants in that past.
It's really confusing. But once you get it, it all makes sense.

Yep. Look at what Kyle Reese said in the original Terminator. "Nobody goes home. Nobody else comes through. It's just him...and me."
