The only one that comes to mind is S4 The Trapper Keeper episode where (was it Kyle or Stan) goes into this thing that overtakes Cartman and "ohmygod!" it swings right into a reference to 2001:A Space Odyssey!!!
I thought that was DAMN hilarious!

id probably say one of my favourites has to be when the boys go up against the chinese mafia, Cartman grabs 2 assault rifles and shouts "say hello to my little friend" then starts shooting everything
had me laughing for ages

My favorite has to be the scene spoofing the Matrix sequal in the Walmart episode.
I laughed my ass off when the "Walmart" put on the pirate eye patch and danced around. Classic.

One that comes to mind: The CHRISTMAS IN CANADA episode where it's spoofing THE WIZARD OF OZ the whole time.

A teachers house is covered in toilet paper, so Officer Barbrady goes to juevenile hall to speak with the most infamous TP'er South Park has ever seen.
"You must ask yourself, why does one toilet paper a house? Why does one do these deeds... By covering it in toiler paper, he transforms it, thus transforming a part of himself. And he's getting good at his work... Soon the transformation will be complete.
....Quid pro quo, officer".
Perfect.
The episode where they get snowed in and they eat Eric Roberts after only like 2 hours. I guess you say that was an homage to Alive.
Mr. Garrison: I'm gonna take some Eric Roberts home in a doggy bag.
