From what film is this scene from???

For the life of me I don't remember from what film this scene is:

There is a scene where the (male?) hero meets another person. I think that other person is a villain, or possibly a mentor-type character.

The villain greets the hero says about the hero something along the lines of:

"Always using his muscles, except the one that matters."

And I recall the villain (if he is a villain) even points to his own head with a finger, emphasizing that he (she?) indeed means the brain muscle.

From what film is this scene from? For some reason I think it could a Bond movie, but I have no idea.

I also think that in the situation the hero is in trouble, and the villain has the upper hand.

I think you're referring to The Matrix Reloaded, Agent Smith says this to Neo in the film...

"Still using all the muscles except the one that matters?"
